Are you using a MIDI mixer? There are two places that could be reversing the fader: 1) In the Transition panel of the Preferecnes there is a "Reverse MIDI Fader" option. 2) If you open the MIDI-assign window for the crossfader, and enable the "Advanced" check-box, you can select whether to "Invert" that particular MIDI control.
