Problem solved. After glancing at the log file, i noticed a "warning, keyframe distances are too large" notice. Before i was exporting my edited files from premier with keyframe intervals set at 70, and then compression with a slightly tweaked preset for handbrake with the intervals at 25. Problem solved by exporting the premier file again with keyframe intervals set at 25, and compression again with handbrake (settings the same as before,) and no more glitches. If anyone runs into this problem, this was what fixed all of it for me. Peace to Nick for getting at me promptly, i would have been at a loss, still, had he not mentioned the log file.
