It sounds like you might have the Invert effect applied to the Master/Output channel. On the Control Window, where the transition controls are (crossfader, etc), you will notice that there is a secondary tab (the transition controls are on the first tab). Go to this secondary tab (the effect tab), and check to see whether the Invert effect is applied.
